Bug fixes and improvements

• Improved the memory required to load large BAM files in ont_barcoder and ont_aligner.
• Upgrade pod5_file_format to version 0.2.5.
• Fix a client crash when loading more POD5 files than a process is allowed to have open at once.
• Removed unused command line options --chunk_size, --num_callers and --as_model_file.
• Added support for SQK-16S114-24, SQK-PCS114 and SQK-PCB114-24 kits.
• Removed SQK-NBD112-24, SQK-NBD112-96, SQK-RBK112-24 and SQK-RBK112-96 from barcoding configs as they are no longer supported by dorado basecalling models.
• Barcoding aligned reads no longer incorrectly reverse-complements FASTQ output for reads that were aligned to the reverse reference.
• Fixed issue with signal being incorrectly scaled in RNA004 configs. This fix provides a small accuracy increase for fast and HAC RNA004 models.
• Fixed ont_barcoder to be able to accept sequences with U bases in them, to allow support for RNA barcoding.
• Updated --print_workflows output to correctly display the dorado model version.
• Files requested to be loaded on the server by the client with the --align_ref or --bed_file options are now unloaded once there are no clients using them. This unload takes place after a timeout period, configurable on the server with the --server_file_unload_timeout option.
• Apple Silicon builds are now code signed and notarized, allowing them to be run immediately after being downloaded.
• Fixed several crash bugs in dorado_basecall_server.
