- Secondary and supplementary alignments in BAM output files now contain a copy of the sequence and qstring in the SEQ and QUAL fields.
- Removed the --trim_barcodes option which took a true or false value and replaced it with a --disable_trim_barcodes flag. Note that barcode trimming is still on by default.
- Fixed a crash which could occur when performing Remora modbase calling combined with barcoding and barcode trimming.
- Change the default value of --min_score_read_splitting to 58. The previous default of 50 was seen to be too aggressive at splitting reads.
