Can I get my sequencing data in FASTQ format?

Yes, the MinKNOW live basecaller and stand-alone Guppy can both produce FASTQ files.

By default, both will produce FASTQ files with 4000 sequences per file.

The number of sequences in each FASTQ file can be specified from the "Output" tab in MinKNOW when starting a new experiment as explained here, or from the command line when running stand-alone Guppy after sequencing as described here.
